Yeah, I think this was the only part of the movie I had a problem with. However, my only real problem was that it didn’t really fit with the rest of the movie and tried to cram the original Cloverfield into the story. Aside from that, the ending worked damn well, especially that final shot. I agree with every comment about that final shot – it’s the perfect way to conclude Michelle’s character arc, and it’s a nicely done reveal (the lightning illuminating the ships from behind honestly had me grinning a little).

Seriously, I had no idea this movie was going to be this goddamn good. Hell, I liked it more than I liked The Witch. Am I insane for that? Probably, but I don’t care.

That’s what I think is important. In the bunker, she fights Howard because she really doesn’t have another option. In the final shot she explicitly has a choice, and she chooses to fight, showing that she has overcome the hangup that put her on the road at the start of the film.

I loved it. There's no way there could be a satisfying denouement just from having Michelle get out of the bunker; it just wouldn't give a proper conclusion to her story arc if it ended there. There's a delightful bit of black humor in the moment she realizes there actually was an alien invasion - just because you're paranoid doesn't mean they aren't out to get you and all that. It puts her into another situation where she's forced to overcome her instinct to just run away, and leads to her affirmative decision in the final shot to stop running from difficulty in general. That's what I think is important. In the bunker, she fights Howard because she really doesn't have another option.
